I created iterators from the XQueryEvaluator and can i still use DeepEqual.deepEquals() function. Not sure what should i set the XPathContext and GenericAtomicComparer. Thanks

In principle you can make a direct call on the static method net.sf.saxon.functions.DeepEqual.deepEquals() with appropriate parameters, but there's no guarantee that such an interface is stable.
