I'm not sure what version you are using - the current version doesn't take an XPathContext argument (which rather underlines my point about stability).
 
Basically this is an internal interface. If you can work out how to call it form studying the code, then do; but I can't give you advice. My recommendation is to channel the call through a compiled XQuery or XPath expression.

I created iterators from the XQueryEvaluator and can i still use DeepEqual.deepEquals() function. Not sure what should i set the XPathContext and GenericAtomicComparer. Thanks

In principle you can make a direct call on the static method net.sf.saxon.functions.DeepEqual.deepEquals() with appropriate parameters, but there's no guarantee that such an interface is stable.
