New visualization tool for AP-MS data

James Knight at Gingras lab just published a very useful visualization tool for AP-MS data in Proteomics:

SAINT-MS1 update

We have updated the missing data handling step in the intensity data version of the original SAINT v2 (now v2.4.0) and SAINTexpress.

SAINT V3

We have addressed numerous comments from the users and improved our software. The beta version will be released shortly.

Major changes:
1. MCMC has been removed and fast point estimation is in place! Large datasets can be analyzed within a minute or less.
2. Reformat function has been removed, to simplify the procedure.

Problem with handling control data

Saint-reformat command in v2.3.3 had a major bug in handling control data. If the "compression" option was used for taking the maximal "K" values for control data, the control data was mapped to real bait purification data incorrectly. In this case, we recommend rerunning the data using v2.3.4. If you had 1~5 controls, your data was not affected by this bug.
