Added a not null check to SbmlManipulator. Changed query string for PC Querier to reflect what seems to be the expected argument ("format=") even though the documentation says something else ("output="). Updated installation instructions for libsbml version. Updated libsbml to 5.2.0 and java to 1.6 and uniprot japi to 2011.11. Updated tests to reflect these changes and other changes in the source databases.
