in this case you should use the method "polygon wise (cell area weighted)". This way the exact area of each cell covered by your polygons will be evaluated.

asking for percentiles "20; 50; 80". only returns 50 and 80. worked fine in older versions like saga 6.
I can't reproduce this with SAGA 7.8.2 - works fine. I also don't see what should have changed there.

I am new to SAGA GIS but I would like to ask a question on this specific tool.
I want to extract raster stats on a polygon file. My raster resolution (30m) is larger than most of the polygons.
How does the different Methods work? I am currently using polygon wise (cell area) - is it correct in my case?
