One of the biggest advantages I saw in RunaWFE is the absolutely easy way to deploy it and get a working system. I now need to make life more dificult for myself and would like to install JBoss on the server bacuase it will also be used by another system. In that case, can I use the latest JBoss (now it would be 4.0.3SP1) or must I stick to 3.2.7?

We have not tested RUNA WFE with JBoss 4.x. There are number of posts in forum concerning this issue, please check http://sourceforge.net/forum/forum.php?thread_id=1354592&forum_id=426101
It can work, or can not. We just do not know right now. You can check for yourself and if get any problems do not hesitate to ask us.
