Looks like firefox calls gnome_vfs_mime_get_default_application(). That
should consult /etc/gnome-vfs-2.0/defaults.list to decide which is the
best .desktop file to handle directories, I think, but that doesn't seem
to work. It always tries to use nautilus. In fact, even if you rename
nautilus-folder-handler.desktop to something-else.desktop, firefox will do
nothing rather than use the renamed file.
So, edit /usr/share/applications/nautilus-folder-handler.desktop and
change these two lines:
Exec=rox -d %F
