You have some degree of control depending on the option setting in the Rox-Filer options setting. Select the Pinboard entry the change the icon grid step. The fine setting makes alignment rather difficult with variable icon sizes (when aligning via eyesight) but the other two seem to work decently. With the fine option, I use the top edge of my Rox panel to align certain icons to. You could do the same with an on screen ruler. If ruler isn't available, try running an empty xterm and size it as required. You can then use the icon outline to line them along the edges. Personally, I find the medium setting works best for me.
