Right. They probably have the cog wheel icon[1] and the name in green, yes? The Windows partition is probably mounted such that it's sets the executable bit on everything on it, resulting in this behavior. Try bringing up the RoX options, selecting the 'Types' tab, then setting "ignore executable bit on known extensions". That /should/ solve your problem.
