My memory's a bit fuzzy, but I believe freedesktop.org has proposed the $HOME/.config directory as the repository for application preferences. Thomas has noted before that ROX may change to that system in the future as ROX has been an early adopter of freedesktop.org standards, but that obviously hasn't happened yet.
