I just confirmed that RG Classic does have a Lilypond "merge tracks with same name" feature.
And, no I did not see an equivalent in the current versions Lilypond dialog box.
I imagine the code that does the merging could be brought over pretty easily, but I'm plum out of time for that. Any one else interested (note the cross posting onto the dev-list).

As a work around you could move all of the segments onto one track before exporting. I'm certain the feature in Classic was around long before we handled overlaying segments in a "fairly" decent fashion.
This may give you the desired results on your output.

Right. Instead of merging tracks with the same name, just put all the
segments on the same track. With expanding-height tracks, and the new "add
layer" functionality providing a quick shortcut to creating a new overlapping
segment where you sit, it just makes a lot more sense to work this way. The
old "merge track with same name" thing was a hack built at a time when working
with overlapping segments on the same track was impractical.
