For what it's worth.  I have seen the same problem.  Usually when I
import a midi file created elsewhere, then go to update the programmes
for whatever synth I'm using on that day.  If I use the panels on the
left hand side, the channel for the last track becomes the same as the
channel for the first track.

I could get around it by allocating the channels using the mouse: right
mouse click on the track and select the appropriate midi channel.
