Apparently without doing nothing tonight I lost the config in my roccat kone XTD.
Now when I open the roccatkonextdconfig I receive these errors: http://pastebin.com/SZYi5Gjj
EDIT: Now I did a reset and the errors disappeared. I also noticed that a firmware was available for my mice so I did it.
This time I will also save the config in a file.

You answered your question yourself, but for completeness:
To set the profile data back to factory defaults you have to do a device reset.
That's possible from the GUI, but if it wouldn't start because of the wrong data it gets from the device there's the possibility to do it from console with
roccatkonextdcontrol --reset
