I currently have a MacBook that has been partitioned for Boot Camp, with the primary partition being macOS El Capitan, and the second as Windows 10. Currently, FileVault2 is enabled in macOS, and therein lies my question: can I install rEFInd at this point without it destroying my ability to boot into the encrypted FileVault partition?

In theory it should work fine. You can test it by booting rEFInd from a CD-R or USB flash drive. (Images for both are available on the rEFInd downloads page.) If that works, then rEFInd should work fine once you install it to the computer's EFI System Partition (ESP), which is what the refind-install script does by default.
