This is a simple configuration issue. If you do not specify a
different database engine on the configure command line or in the
config file, refdbd will attempt to use MySQL regardless of which
drivers are available (I could build in checks, though). To use SQLite
as the database engine, edit the following line in your
/usr/local/etc/refdb/refdbdrc file to read:

dbserver        sqlite
