#2 known sites file index causes a problem

What steps will reproduce the problem?

What is the expected output? What do you see instead?
Doesn't remove the indexed file / not reindex the file.

What version of the product are you using? On what operating system?
1.0.3, Welcome to Ubuntu 12.04.2 LTS (GNU/Linux 3.8.0-30-generic x86_64)
