I don't know if FIX spec knows about the session time concept or if this is something QF specific. 
But I also saw counterparties that handle the reset the same way, i.e. expecting a new Logon with 141=Y. But this was only possible intra day for recovery reasons. At the end of the session it was perfectly legal to send Logout. 
Maybe you can recheck the session times with your counterparty.
