They are stored in the .seqnums file generated for each session.

FIXx.y-[SenderCompID]-[TargetCompID].seqnums

The file contains a single line:

0000000016 : 0000000022

The first number is the outbound sequence number, the second is the
inbound sequence number.

You can also modify a session's sequence numbers programmatically via
the setNext[Sender/Target]MsgSeqNum method on the Session object.
Obviously, if you are logged in, changing the sequence numbers can have
bad effects.
