I had the same problem and opened a bug against it. Did not know that this is because of QT, though. I think there is a partial fix underway somewhere.
It is a ennoying quirk, but for now we'll have to live with it.

This is a known problem with QT not showing leading zeros and has been mentioned a number of times.
I believe it has been fixed in the next release but if you enter .01 in the seconds box it will run at .01s even if it isn't showing it.
