I use Texlive on Cygwin, while my Python is the regular Windows Python. The issue is that kpsewhich returns Cygwin paths, which are not understood by my Windows Python. The result is this error:

IOError: Could not locate the file 'cmr10'.

This is solved by the attached patch, which was created against PyX 0.12 and tested on Win7, Cygwin (reasonably current version) and Python 2.7.

    Couldn't this create a regression for people using cygwin latex and cygwin python?

    Nope, because with Cygwin Python os.name != ‘nt’.
