I am trying to get the rms values from pymol's align function to print into a plugin I've made. I have so far been unable to pipline the info in and have not found a way to call back rms values in pymols cmd line. Any suggestions would be greatly appreciated.

Thanks,

Charlie

    Charlie,

The RMS values from "align" function are subjective and somewhat arbitrary since atoms with high-RMS values are excluded from the alignment. That is why they're not returned at present. However, it will be possible to get the list of aligned atoms in future versions.

    print cmd.align("prot1////CA", "prot2////CA")
