We are using Linux EMC 2 and it doesn't seem to accept gcodes containing the comments that have the ;'s in front of them.
Could you place the comments between ()'s?
This way even Linux EMC 2 accepts the gcode directly.
If you can tell me how to reproduce your problem, then I will gladly change the comment style. But for now the semicolon is just much more convenient from a programmer's point of view :)

Right now I took a look at the EMC GCode manual again and found a positive reference regarding semicolons:
