I have a simmilar issue with python 2.5 - library.zip is readable by WinZip but not writeable (I can extract files but not place any inside). This isn't really a issue because the EXE runs fine but I wanted to test UPX'ing some of the included files and then placing them back inside the library.zip.

You don't say, but does this affect the ability of the exe to run?  I've
had experienced runs where the zip file produced can't be opened by
winzip/unzip, but the exe still runs fine so apparently it had no problem
reading the zip file.
