Hi Eric, I'm away from home and office and have difficulties to connect my mobile phone to the calling number (the provider I'm connecting to now does not seem to accept the toll free numbers . GRRR!). Sorry for this, I might miss the call Pierre-Alain Eric Deutsch wrote: > > Hi everyone, the next PSI Mass Spectrometry Standards Working Group > call will be Tuesday 8am PST: > > > > http://www.timeanddate.com/worldclock/fixedtime.html?day=27&month=01&year=2009&hour=16&min=0&sec=0&p1=136 > <http://www.timeanddate.com/worldclock/fixedtime.html?day=27&month=01&year=2009&hour=16&min=0&sec=0&p1=136> > > > > + Germany: 08001012079 > > + Switzerland: 0800000860 > > + UK: 08081095644 > > + USA: 1-866-314-3683 > > Generic international: +44 2083222500 (UK number) > > > > access code: 297427 > > > > Agenda: > > - What still needs to be addressed before submission? > > - Update of schema to explicit typing (no functional change?) > > - Fredrik proposes a change to schema for "neutral loss / SRM scans > revisited" (01-23) > > - Problem with Thermo native ID format (01-14) > > - ASMS abstract > > - New terms: "sum peak picking" and "max peak picking" under "peak > picking" (2) (01-23) > > (or height and area?) > > - Resolve "MSn spectrum" problem (01-23) > > - Retention time unit problem (01-23) > > - Marc suggests adding some additional units (01-23) > > - Issue tracker: > https://sourceforge.net/tracker/?atid=1126041&group_id=65472&func=browse > <https://sourceforge.net/tracker/?atid=1126041&group_id=65472&func=browse> > > - Next call? Hi everyone, the next PSI Mass Spectrometry Standards Working Group call will be Tuesday 9am PST: PLEASE NOTE THE TIME CHANGE. ONE HOUR LATER THAN USUAL DUE TO CONFLICT WITH PSI SG. http://www.timeanddate.com/worldclock/fixedtime.html?day=17 <http://www.timeanddate.com/worldclock/fixedtime.html?day=17&month=02&year=2 009&hour=17&min=0&sec=0&p1=136> &month=02&year=2009&hour=17&min=0&sec=0&p1=136 + Germany: 08001012079 + Switzerland: 0800000860 + UK: 08081095644 + USA: 1-866-314-3683 Generic international: +44 2083222500 (UK number) access code: 297427 Agenda: - Ready to submit today? - Darren has updated the examples. Marc has updated the CV items - Very few comments on previous post. Just a few corrections due to example files - Matt's proposed adjustment to nativeID - A few straggling unit issues from Marc - Matt's suggested adding a few more chromatogram terms - Issue tracker: https://sourceforge.net/tracker/?atid=1126041 <https://sourceforge.net/tracker/?atid=1126041&group_id=65472&func=browse> &group_id=65472&func=browse - TraML discussion - Next call? Notes from today's call: Present: Pierre-Alain, Eric, Darren, Marc, Jim, - Update on Steering Group results + SG will develop an intermediate category between minor and major updates. This will go through a fast-track review that is shorter than the full 30 + 60 day review - Ready to submit today? + Still need a covering letter listing the changes to schema + Have in hand example updates and figure updates + Eric will write first draft of list of change and send out for refinement - Darren has updated the examples. Marc has updated the CV items + done - Very few comments on previous post of RC3. Just a few corrections due to example files + Only comment were inconsistency of examples documents. Fixed. + Also inconsistency of embedded figures. Fixed. - Matt's proposed adjustment to nativeID + defer until Matt present - A few straggling unit issues from Marc + Eric contact unit ontology person about volt/meter + Defer "detector resolution" term units. Need to make sure we even have the term defined correctly. Let's gather all related terms and discuss again sometime + Approve adding counts/second as allowed terms - Matt's suggested adding a few more chromatogram binary data array types + Seems fine. Wait until Matt is on the call for more detailed discussion. + Pierre-Alain mentions potential overlap with sepML that should be checked. - Issue tracker: https://sourceforge.net/tracker/?atid=1126041 <https://sourceforge.net/tracker/?atid=1126041&group_id=65472&func=browse> &group_id=65472&func=browse + Nothing that needs attention - Recent emails + okay to add lowest/highest wavelength value attributes to chromatogram. Marc will add. - TraML discussion + Link to spec doc is broken + Should there be a MIAPE module? Probably eventually but maybe it's too early. Would be a good agenda item for the PSI meeting + Eric add link to TraML from working group + Have input from Matt Chambers and Brendan MacLean and ISB + Would like to get input from Steffen Neumman and Jim Shofstahl + Should contact ToxID group for input. Notes from today's call: Present: Matt, Jim, Darren, Fredrik, Pierre-Alain, Angel, Eric - Ready to submit today? + Darren is finishing updating example files + Eric will not submit today because a couple more items below need to be addressed - Validators? + Both ProDAC validator and OpenMS/TOPP validators are up are running and at 1.1 and linked from web site - PSI SG call + Meeting will be Apr 27-29 + We need to come up with an agenda for the MS track + review mzML and CV + Work on mzML manuscript + Revisit some MIAPE issues + Work on TraML - Example files updated? + Yes - Matt's proposed adjustment to nativeID + Email from 2009-02-11 9am PST + Move nativeID format from <fileContent> to <sourceFile> + Angel says that if we change the index to include both id and sourceFileRef, then the index would need the same + So we need to make sure that any two competing nativeIDs must never be able to be the same + Remove <sourceFileRefList> element from <run> and add attribute defaultSourceFileRef= to <run> + Eric will describe the two available options in an email and we'll vote - A few straggling unit issues from Marc - Matt's suggested adding a few more chromatogram terms + Email from 2009-02-13 12:35pm PST + Proposal to add "chromatographic flow rate array", etc. + tiny1 example should have units for intensity array, and validators fixed to catch this omission + Okay on the first 3. Maybe 'dwell time' should be a 'scan attribute', but this generates a need to have a scan element for the spectrum, so probably storing it as a 'spectrum attribute' is more convenient (spectrum type would be incorrect, though)? I hope that dwell time cannot be set differently for different fragments (?), then it would need to be placed under Product.
