@ypriverol I would recommend having the protein group unique, not the representative/anchor/leading protein. @julianu If you have one peptide shared between protein A and B, and another shared between B and C, you have two protein groups AB and BC. If B is most likely there, it will be the representative/anchor/leading protein of both groups.
