Andy,

One nice peak list data conversion tool which is capable of taking peak
lists in various ASCII formats (Mascot generic format, PKL, DTA, etc.) and
outputting to mzData is the Peak List Conversion Utility available at the
Proteome Commons website

   http://www.proteomecommons.org/tools.jsp#File%20Format%20Manipulation

It's an easy to use Java Web Start app that might suit your needs.
