I think mzML is prepared for storing ms^e data. Probably more so than 
Waters own raw format.
It seems like there's some data that Waters doesn't store (like which 
instrument was used).

However, maybe the information below is not possible to store in either 
format.
For instance in each fragmentation scan the activation energy is 
linearly increased in coordination with that the quadrupole is limiting 
the mass range and move that range, so that low m/z ions get through 
when the activation energy is low, and high m/z ions when the energy is 
high.
