#2 unique proteins?

I ran protein prophet and the protein with 1.0 probability
was shown as unique (peptides marked with an asterisk)
(gi|40226360|gb|AAH09266.2|). However, a slightly
larger version (3 more amino acids) in the database of
that protein (gi|22749079|ref|NP_689729.1| MURR1;
copper metabolism gene MURR1 [Homo sapiens])
gi|21328770|gb|AAH22046.1| MURR1 [Homo sapiens]
was not identified as match in protein prophet although
the very same peptides also occur in that protein. I
know that the second not-mentioned protein is correct
but how could I find out from protein prophet?

Secondly, on a different occasion both proteins were
identified and listed as seperate matches. Is there any
way they can be merged into one? Similar to Sequest?
