The $CONF['setup_password'] is the super-super-admin ;-) password needed 
to create new super-admins via setup.php. This is what I want to store 
in a hashed format (md5, sha1).

This change won't affect the passwords you have in your database for 
(super-)admins and mailboxes.

To make the story short: You'll (only) have to edit 
$CONF['setup_password'].
