I was trying to decide why Thunderbird won't tell me about messages that have been filtered into folders, and I thought maybe it was because popfile was doing the filtering on my IMAP account. Is popfile marking them as read when it moves them? And if so, is there going to be a way to specify that it mark some as read (for spam) and others not?

right now popfile does not mark any of the messages as read. I suspect that thunderbird only does newmail notification on the inbox by default (although I seem to remember hearing about an option to have it do this for other folders)
we plan in the future to have the ability to change the flags on messages when they are moved (so you can mark spam as deleted for example), but that will be post 0.23
