I'm using ponderosa and I love it, but in emacs when I hit ctrl-space (set-mark), it doesn't work. I suspect Ponderosa is intercepting my ctrl+space for something else….is there any way I can keep it from doing that? I've scoured through the options menus, but can't seem to figure anything out.

I am having the same problem. Poderosa is great, but when you use emacs in cygwin things get mixed up with the shortcut keys (you have to use ESC instead of Alt, and neither the function keys nor the Backspace key work). I am investigating the issue.
