Installing Linux is probably a 'good' thing todo 
but I might try reinstalling Cygwin.

Just click on the install Cygwin now icon at 
http://www.cygwin.com

The setup program is smart enough to not download
anything that it doesn't need to.  Just make sure that
you tell it the directory that you previously downloaded
to when asked.

FWIW -- this sounds like an installation problem.

After reinstalling if you still have no joy you can send me
not the list the output from a bash prompt of

% cygcheck -s -v -r

and I can help you troubleshoot your system
but a reinstallation should just work :-)
