Uncheck the Raise windows on events option in the IM window preferences
page, that's what is causing the window to raise on events.

That option is what is causing your messages to flash at you from the
docklet, it keeps messages hidden until you click the tray icon, turn it
off and new message windows will appear (in whatever fashion your window
manager dictates) when you get a message.

IIRC, all the options under the Fonts page of preferences refer to the
text you send to other people, the fonts you see are controlled by the
other person (unless you Ignore font faces/sizes) and your gtk theme.
