I use a separate directory (/usr/local on my Linux boxen and NetBSD boxen, although I seem to recall that FreeBSD used /usr/local for ports, dunno if it still does) for unmanaged packages, and it seems to work well for me. Gaim is there, since I upgrade it and replace it all the time... If anything there gets out of hand, I can blow away the unmanaged directory structure and (theoretically) it's not too tough to replace the few packages that live there.
