I think this would be nice for Linux as well, but I'm not on that platform yet, so this suggestion is frames in Windows terms for now.
I would like the installer to ask me if I want Pidgin to start with Windows. If yes, then it should put a shortcut to the program in the Startup folder of the Start Menu.
I would also like two options in the software itself:
1 check box for "Start with Windows"
1 check box for "Start Minimized to Tray" which would tell the program to alter the shortcut in the Startup folder so that Pidgin would start only showing in the Tray. (Maybe it would even be a radio selection between "Start Minimized to Tray," "Start showing Buddy List," or "Start in last state")

you can tell pidgin to start with windows by checking the appropriate box in the 'windows pidgin options' plugin (its the last one in the list).
