Try Tools>Preferences>Status/Idle>Report Idle Time "From last sent message".  Not sure if it will work but worth a try.  Also you can try the idle maker plugin.  It is installed by default and you enable it under plugins.  Then configure it under tools>I'dle Mak'er.

Oh oh oh oh oh oh, You don't have to go oh oh oh oh oh
You don't have to go oh oh oh oh oh, you don't have to go.
Ay ay ay ay ay ay, All those tears I cry ay ay ay ay ay
All those tears I cry oh oh oh oh ay, Baby please don't go.

Tools>Preferences>Status/Idle>Report Idle Time "From last sent message" is already set when the undesired results are happening.

Well you can use I'dle Mak'er plugin to manually set your idle for any account and the time that you have been idle.  Granted it is not the best solution as it won't change from idle to back or to idle without your intervention.   But it is a workaround for now.
