Once this emailed link is clicked on and one is prompted to login, the Home menu link and the Forum menu link take the person to the wrong website. (instead of at massagelaw.com they are taken to amtaga.org).
So, under these conditions, how can the administrator of a site, set the URL in the email that is generated as a topic monitor?

That would be the problem. Supporting multiple domains you should be taking advantage of phpWebSite's branching abilities. That is the only way you are going to get phpwsBB to play nice with multiple domains anyway.

I "bought" a reseller account so that I can eventually sell customized phpwebsite hosting. (See http://bright-byte.com for what I believe to be a great deal.)
CPanel and WHM (Web Host Manager) are the main tools used for administration. (I don't ftp very much.)
So if my main directory is about healthcare and I "sell an account" to a jewelry store and the bulletin board at the jewelry store site sends out topic notification with a long URL referencing the healthcare site... it just looks WIERD as well as makes the impression on the jewelry store company that phpws and phpwsbb can not meet their needs.
Is there another suggestion now besides use "branching"? (I don't see how "branching" would be practical if I were to sell dozens of websites to different businesses.)

I have a reseller account (amtaga.org) and have another website (massagelaw.com) which is hosted on the same server.
The problem is the URL that is emailed to those participating on the Bulletin Board at massagelaw.com .
For example this is the text in the email that is sent:
The thread "Re: Representing Massage Therapy" has been updated. Go to
http://www.amtaga.org/~massagel/index.php?module=phpwsbb&PHPWSBB_MAN_OP=view&PHPWS_MAN_ITEMS\[]=18
to view it.
This causes confusion to the registered user.

You can branch to a different domain as long as you're still using the same host.
eg. www.planet-x-bikes.com is a branch of www.aegisdesign.co.uk
