Hi, I noticed that it backs up just the folders outside the backup folder but doesnt include the root files like index.php

Sorry, can't reproduce this one.

If I back up the directory XYZ like

directory XYZ
|-- file1
|-- file2
|-- directory ABC
|-- file3
|-- file3

all both file1 and file2 are saved to the zip file and also file3 and file4 in folder ABC.
