I have found a detailed description, and patch for
phpMyAdmin
at http://articles.areontheweb.com/phpMyAdmin/

This patch changes auth() function in order to be able
to login with php compiled as cgi file (with cookie
based authentication).
I did not test it.

Advantages:
- not less secure authentication system (or even more
secure)
- phpMyAdmin with advanced authentication option
enabled could be run on cgi php (e.g. I use php cgi
with cgiwrap)
