Hi Leonard,

There was a bug reported about this problem when using the option to
automatically accept changes.  The bug was fixed in the latest 4.0.3

You should be able to get everything back from the database doing a
download of the gedcom instead of using the backup feature.
(Admin->Manage Gedcoms->Download).  The backup feature takes the gedcom
from the index directory.  The download feature reconstructs it from the
database.
