there is a time limit on how long a script can run as well as a time limit on how long a http connection can last... i 
forget exactly where it is, but in the config for the ged that you are importing, there is a setting for how long the 
script can run... on many of mine, i have to set it really high (ie: 20+ minutes) to get all the import stuffs done... 
after that, i generally set it back to something more normal for general operation...
