Hi Len, I'm not sure why you are having the login troubles. They could be unrelated to the gedcom size. Have you tried testing it with a smaller gedcom to see if you still have some of these problems? There are two ways to update a gedcom that is already in the system. The first is to use the upload gedcom page and upload the gedcom again. Make sure that the new gedcom has the same file name as the old one. Then reimport the gedcom. The second way is to use FTP to upload the gedcom, replacing the old gedcom. Then reimport the gedcom by clicking on the import link in the mangage gedcoms and edit privacy page. Were you able to successfully import this gedcom the first time you uploaded it?
