Have about 4 of these. All referenced INDIs are deleted. Viewing FAM source does not show the INDI.

Do you have "Sync to GEDCOM" set to Yes or No (In GEDCOM config) ?
GedCheck works ONLY on the GEDCOM file, not the DB, so if sync is off ("No"), then you need to run 'Export" first, so the file matches the DB.
