I have 5 GEDCOMs on my site (data only visable to registered users) - each GEDCOM currently has its own specific user.
I want to give 2 users access to each of their GEDCOMS but not the other GEDCOMs.
Ditto I do not want the other users to have access to GEDCOMs other than theirown.
If I change the configuration file to allow for multiple GEDCOM access it allows all users to have access to all 5 GEDCOMS.
Do I change the configuration file to allow this and then do another change in the specific GEDCOM configuration/privacy/user profile files??

With a normal PGV set up you can't do that I'm afraid. The lowest level of access you can set is "None", but this still allows a person registered on the site to view all GEDCOMs. The difference is that on the GEDCOM's where the user has access level "None" they can't see PRIVATE information (as per your various privacy settings). Even if you set every individual as private, those users would still see the the tree, but with every piece of information unhelpfully marked as "Private".
So you need to consider what you mean by "access". If you want to simple prevent viewing private information, or editing anything, you can set permissions to "None" or "Access". If you want the other GEDCOMs to be totally invisible (not even on the list) - its not possible, normally.
The only solution would be completely separate PGV installations (like PGV1, PGV2, etc), each with only one or two GEDCOM files. You could link them with an independent front-page. That all seems a lot of effort though, for what is probably little benefit.
My personal view also is that totally blocking all data except to registered users is unnecessarily restrictive. If you have sensible privacy settings, then allowing a wider audience access to some of your data can reap huge rewards. I would estimate more than 70% of my 80+ registered users found the site in that way, and many have been distant relations I would otherwise never have met. Some are now active contributors to the site.

I am in the process of developing an interactive website wherein the data on particular individuals is one component. Within this context, I am using PHPGedView as a collaborative tool to enable participants to contribute their data on a confidential basis. It will then be harvested to the main file and published through the main site in a number of different ways.
