To help you out on this one I can answer point 1. Replace line 83 with the following:
if (isset($_REQUEST["GEDCOM"])){
$_REQUEST["GEDCOM"] = trim($_REQUEST["GEDCOM"]);
}
It should resolve the error. I already corrected this in the CVS.

I didn't see your posting until I returned here to report that once I had commented the offending line away, gdbi-4-pgv.jar was able to connect to this version and revealed, that the GDBI problems are solved in this version to the extend that I was able to succesfully add parents to a person, leaving the end of the gedcom like this:

3. The problem described in posting http://sourceforge.net/forum/forum.php?thread_id=960035&forum_id=185166 and a few other postings are not corrected!
4. gdbi-4-pgv.jar couldn't connect to this version. The reason for this probably was revealed when I tested it using my homemade GDBI-Testinterface:
