Related to some other topics I would like to shift my current media files into subfolders to organize the pictures and don't have them all in the same folder. The only option I found is to move media files into protected folder or standard folder. But when selected, no question is raised where or in which folder it should be stored. Can someone tell me if there is an other way to move the media files to new subfolders and updating the mysql database at the same time?

Please advise, how given the uniqueness of each media file name and the myriad of naming conventions and folder-filing styles that could be created, this would work? If you have any ideas, maybe they could be enabled, but I simply can't envision any kind of moving mechanism.

Stephen, I don't think it would be so hard, and I do agree with Rick that it would be useful. I only wish I was up to doing it myself.
My solution would be:
1 - A 'tick' box beside each media item to select them (on the Manage Media page)
2 - A drop-down at the bottom of the page allowing selection of one of the existing folders as a "Move to here" choice.
The same bulk selection function could perform things like "Delete all selected items".
So I do recommend Rick raises a Feature Request.

As I mentioned, I was welcoming suggestions on how to accomplish same - not criticizing the concept. It would seem you have envisioned one possible scenario and perhaps there are more.

It is! In fact you have two choices. There is a drop-down that lists all the existing sub-folders to choose from; and below that a data entry box where you can create a new sub-folder at the same time you upload the media item to it.

I'm afraid you're out of luck. No such feature exists.
You'll have to edit each picture's details and change the directory there.
Just to clarify - Gerry means there is no way to do it in bulk. You have to do it one media item at a time.
