Remember, working on PCB is not only one way process. Changes in PCB such as pin swap and refdes renumber sholud be reflected back to the PHDL source like this is done by most schematic editors. Without this feature no one professional degigner even try to use PHDL in real-life projects. Good luck!

We tried to provide for refdes renumbering. The PHDL compiler maintains the list of component instances and their reference designators in a clear text Comma Separated Value file. The designer can hand edit this file or we could write a refdes remapper program.
On the other, we have tried to make it super easy to just go back and modify the PHDL and recompile to do remapping. Personally, I don't like back-end tools to re-write my source. At least with Mentor PADS we have succeeded to make it very easy to modify the source and get back into layout with the changes.
