#1 Bad EOF marker after PDF recreated

After the GNU Ghostscript 6.51 recreates the PDF it
still gives a warning message when passed through the
ghostscript again for fonts (after data replaces field
codes). The warning is

"This file has a corrupted %%EOF marker, or garbage
after the %%EOF. The file was produced by GNU
Ghostscript 6.51 please notify the author of this
software that the file does not conform to Adobe's
published PDF specification. Processing of the file
will continue normally".

The warning message is a problem because it interrupts
the user use of our text based software. I need help
either interpreting this message to make the necessary
corrections, or making the error message go into a log
file.
