I think all these issues you described are related to xorg 
configuration. Some we can find workarounds for, some we will have to 
wait for xorg to correct.

Xorg is about to start a major revamp in terms of input/output device 
hotplugging and autoconfiguration so i guess we will have to go for the 
workarounds.

I hope sometime next year i can plug/unplug mice, keyboards and even 
monitors without a X restart being necessary.
