On ziggurat29.com (http://ovpnppc.ziggurat29.com/files/openvpn-gui-1.0.3-pkcs11.src.zip) you can find a patch to graphically ask the PIN for the PKCS#11 token.
Have you considered integrating it into the main package?
Looked at the files, but the PKCS#11 support seems to be implemented just partly. As far as I understood it when reading the management interface documentation, the GUI should also be able to display a dialog for certificate selection.
However, PKCS#11 support should be implemented, so I'm keeping this ticket for that feature.

I use the modified version often and it work just fine. I specify my pkcs-id in the config file for my users, and the modified GUI nicely asks the pin. No need for ugly DOS window.
Please merge the patch, it's better to have some pkcs support than none.
